Why did Akai kill Scotch? To prove he's an ally to the Black Organization? That's why Akai said to Amuro that he felt sorry when they are talking on the phone
Scotch actually killed himself. Scotch got found out being a traitor from PSB so the Black Organization ordered Akai (at the time, Rye) to finish him off. Scotch was going to kill himself to keep Amuro safe since they both infiltrated the organization tgt. But then Akai stopped him for a while and told Scotch he is also an undercover agent from FBI. Unfortunately, Amuro was hurrying up the stairs to save Scotch and both Akai and Scotch thought it was another B.O. member so Akai got distracted and Scotch decided to shoot himself in case both of them got outed as traitors. Then Amuro opened the door and saw Akai holding the gun with Scotch dead and thought that Akai killed Scotch, making him hate Akai for it even more after realizing Akai is FBI.

I don't mind the spoilers bc I keep up with anything Akai-Rei related but ppl who are just watching might
